Now I don't really know for sure, but I have a feeling Song didn't really get a choice in sharing her body with Silence. I know I already said I wouldn't let anyone get rid of Silence, but I know it doesn't feel right to ignore Song's feelings either.

Accepting Silence means denying that Song deserves the chance to live as her own person, and likewise, agreeing that Song has a right to the body that was originally hers means casting Silence as the villain of the story and implying she doesn't deserve to live. And that's without adding Symphony to the mix.
The best case scenario would be for the two to have their own body, but realistically speaking, that's wishful thinking.
Likewise. For Emet-Selch, accepting the lives scattered across those worlds as having equal worth to the ones that came before would mean abandoning his friends and loved ones.
Whether it's Song or Emet-Selch you're not going to find a realistic option that won't leave a sour taste in your mouth. That is, unless you accept that at the end of the day, who you care for is what matters to you.
